I want to do this the supported way rather than hack around it. What is the recommended approach, and are there pitfalls to avoid?Links to docs welcome if this is covered somewhere.

Run wp jetonomy flush-rules (or visit Settings > Permalinks and save) after changing the base slug. The 404s are stale rewrite rules — regenerating them fixes it immediately.
